Are there tool(s) under the hood of Windows 7 that do all this?
Or should I be getting a good 3rd-party software program to do it, and if so, what s/w?

The only registry cleaner I use is ccleaner. You can grab it at Free software downloads and software reviews - CNET Download.com. Also, always make sure to make a backup of your registry when ccleaner wants to remove entries. It will ask you after running the scan.
Is there a rule of thumb for file extensions that should never be deleted?
Thats a tough one. Anything with .sys or .dll should probably be left alone.
