This is a bad sign isn't it?

It's means your HD is *****&d. I know sarcasm reigns supreme here but make a backup of all important docs ASAP. Hopefully it is not too late. I'd look into either getting a new hard drive or PC. Hopefully you can still make a backup.

Yes, but the thing is, it was the back up drive. Here's the other thing, it won't mount along with the other drive. The boot up drive(os x on HD 1) boots fine, the other 2 hard drives don't show up (HD2 and HD3). Could it just be the cable?

Will recovery software work?

Depends how bad it is. More than likely it's just thrashing, which is more or less expected. Make a backup on another drive, just in case.

I got one drive back, but the one with the click sounds still won't mount.

You've loaded too much porn on to it.

The "click of death" is a sign of just that - imminent drive death.
